The difference in MD5 and size is because the Debian package is version 0.1-1, while the Ubuntu one is 0.1-0ubuntu1. The Debian package has a major version than the Ubuntu one (see the changelog).
Is there anything I can do? I'm the maintainer of the aptoncd Debian and Ubuntu package, I can repack it for gutsy, or whatever you tell me to do.

either:

a) release a new upstream
b) put your changes into debian, and wait for a new upstream version
c) fakesync

in all cases, you can file a sync request from debian for the next upstream, and only modify debian's version, to get it into both distros.
