Bug Description

To reproduce nautilus opening in front:

Open firefox
Drag the firefox window using the top panel to a new location (so it's the last place you have clicked)
Right click nautilus dock icon, select Downloads
Nautilus will open in font

To reproduce nautilus opening behind:

Open firefox
Interact with the application, such as typing in the address bar (so it's the last place you clicked)
Right click nautilus dock icon, select Downloads
Nautilus will open in behind

This is the same for all applications

Doug McMahon:

test cases, may not happen first time but fairly consistent overall.
Open gnome-terminal, then open a nautilus quicklist from unity launcher
Open Firefox, then open a nautilus quicklist from unity launcher
Open chromium, then open a nautilus quicklist from unity launcher

Also seen somewhat from firefox's download window > open containing folder. In this case opens on top but without focus
(there are other focus/stacking issues but those for another bug if a repeatable action is found

Expanding on Doug's test cases, it is not application specific, but dependant on whether you are interacting within the application itself or selecting the the application window 'frame'.
