I have selected in nautilus pop-up menu: Open with > Another app > Search online apps, I have installed one of them but when the process finished doesn't remove /var/cache/

This can never happen. Can you reproduce this issue? Did packagekitd crash? Is maybe PackageKit just running and still processing stuff when you try to write-access the archive?
