I have this problem as well when using the workspace switcher, usually when scrolling through with the mouse wheel. It has happened first when I checked the "Workspaces on a Cube" button in Desktop effects. It has persisted even though I have disabled this option. What happens is like you say above -- both panels go out. Restarting X fixes it, of course. Sometimes only the bottom panel goes out, sometimes both, sometimes the desktop icons go too. I have noticed the number of workspaces go from my set value of 6 to 1 additionally, I am assuming it is related.
