Bug Description

Sikuli was not working right for me on Unity 2d. When I tried to capture a part of the screen with the IDE, for example, clicking the exists action, it will display the unity launcher bar, but the rest of the desktop will be all black.

I switched to unity 3d, and it works.

I encountered the same problem. You can get around it by setting the window that you want to use to "always on top".
