I have the same problem on my system (Ubuntu 12.10) after having removed the indicator-weather applet.

In my ~/.config/autostart directory there is a symbolic link named
   indicator-weather.desktop
which is broken (because the applet was removed).

Deleting this file will most likely avoid getting the warning again. I'll try.

Deleted the file, logged out and in again => problem is gone.

Same problem here; after removing the weather-applet syslog contains these errors in Ubuntu 12.04.02 still.

Removing the symlink from .config/autostart fixes the problem as indicated here, but the bug is still in the weather-applet.

This will be fixed in the next release. Previously, indicator-weather itself was creating the autostart file; now, the setup.py is responsible for creating the autostart file (and thus it gets removed by dpkg correctly)
