Custom keyboard shortcuts stop working after reboot

Bug Description

I have set 10 custom keyboard shortcuts as Alt+num to increase the volume above 100% using the command (e.g. for Alt+9) "pacmd set-sink-volume 0 100000", which all work as expected. However, once I re-start my computer they no longer work. The custom shortcuts are all still present in the Keyboard>Shortcuts>Custom shortcuts section, but pressing any of the key combinations has no effect. The expected functionality of the key combinations can only be restored by

1. Assigning a different shortcut key combination, and
2. Changing this back to the key combination that I want.

But this will stop working again after I restart my machine.

I experienced almost the same error, reported it in 1009858.

Steps to reproduce:
1. Go to gnome-control-center
2. In Keyboard set some keyboard shortcuts in Navigation and Windows sections.
3. Enjoy!
4. After some time all shortcuts will reset to 'Disabled' state. For example, Alt+Tab shortcut does nothing.

I use Gnome Classic (without effects), so Compiz is not running.

Today Gnome forgets about Alt+Space shortcut. All Windows shortcuts (in Keyboard > Shortcuts > Windows) marked as Disabled.

I set desired shortcuts again. Let's wait for the next breakage.

It is broken again.
Please let me know if I do something wrong. But all shortcuts changed to Disabled. It's annoying.

I set the following keyboards shortcuts in System Settings:

Keyboard > Shortcuts >Windows:
Toggle maximization state = Alt+Control+X

Keyboard > Shortcuts > Navigation
Switch to workspace 1 = Alt+Control+1
Switch to workspace 2 = Alt+Control+2
Switch to workspace 3 = Alt+Control+3
Switch to workspace 4 = Alt+Control+4

But whenever I reboot my system (12.10, on a Lenovo Ideapas U300s), these shortcuts are gone. So I have to set them every time after I boot my system.

I think this is a duplicate of bug 964270 For 12.10, there is a (separate) bug 1063617
Feel free to unduplicate if I was mistaken.
