Terminal won't allow other applications to "come in front" of it when using laptop with external monitor with Ubuntu2D

Bug Description

This bug only happens when using Ubuntu2D and external monitor with a laptop with 12.04. It does not happen if you are just using the laptop without the external monitor.

To replicate, please do the following...
1. Start terminal application
2 Start xterm application
- Note that xterm is "hidden" underneath terminal
3. Try and bring xterm "in front of" terminal
- It can't be done

The following behaviour is observed.
- separate the terminal and xterm so they don't overlap at all
- now terminal behaves normally
- move the xterm so that it overlaps with terminal - the xterm will stay "underneath" the terminal
- now terminal will behave normally only when you click on a part of the terminal which does not have xterm underneath it
- if you click on terminal where it overlaps with xterm, focus is given to xterm underneath terminal and not to terminal. That any keyboard input (even though we are clicking on terminal) are received by the xterm underneath.
