Application messes breaks

Bug Description

When break time comes there is a notification in Gnome from the application.
If you go to notification area and press button "What should I do?" it creates another notification and completely messes break times so you need to kill the process.

That's an interesting one. I wonder if our uniqueness check is failing and
it's launching a duplicate Break Timer instance...

Could I get you to open a terminal and run this command next that happens?
ps -A | grep gnome-break-timer

Also, which desktop shell are you running? GNOME Shell, GNOME Classic,
Unity? They each have slightly different notification daemons, so it could
be related to that...
