Galaxy - permission requirements for uploaded files

Bug Description

Uploading files using the 'link to files without copying to galaxy' option will fail with a less than useful error to the user (upload failed) if you don't apply appropriate permissions to the folder (ensuring permissions are applied to all file and subfolders) i.e moving files with cp -rp will cauase it to fail. A Bl setup that includes a single folder with universal read access so galaxy can see it should resolve this. Take care - Galaxy searches all subfolders within it for appropriate sequence/informatics files so upload time can be increased considerably by including subfolders. Some files will cause the upload to fail, notably symbolic links.

Need to look into this. We probably want to encourage people to upload using SFTP and make it work sensibly.

Galaxy tends to assume that users on Galaxy will not have shell accounts on the server, but I'd imagine most BL users would want to couple Galxy accounts with regular login accounts as Galaxy is just another way to interact with BL tools.
