Quicklist Quit does not work the first time with applications opened with the Launcher

Bug Description
When using the new .desktop support for applications started in the terminal, once pinning an icon and then starting it via the Launcher, the application will not quit when using the icon's Quicklist Quit. Note that this only happens the first time when launching the application from the Launcher.
Steps to reproduce:
1. Start the attached testcase.py Python program.
2. Lock the icon to the Launcher.
3. Quit testcase.py either via Quicklist Quit or the close button of the window.
4. Launch testcase.py using the locked icon in the Launcher.
5. Use the icon's Quicklist Quit to quit the application.
Expected behavior:
testcase.py should exit and window will close.
Actual behavior:
testcase.py does not quit and window is still visible.
Note that if you close testcase.py via the X button and then follow steps 4 and 5, then testcase.py will quit and the window will close.
