Binary package hint: unity
It is impossible to distinguish between multiple "applications" which have the same name but are in different menu categories.

I can think of this solution: If there are desktop files which have the same name and they are both shown at the same time, append the category:
Desktop Webmail (Preferences) / Desktop Webmail (Internet)
If there's only one program with this name shown, there is no need for this.
The better solution would be to have unique names for all programs :)
