Bug Description

Often, when running a command the user will encounter a message similar to:

No handlers could be found for logger "autopilot.introspection"

This is because currently only the run command configured logging handlers. These errors should be supressed -either by configurinbg the logging framework to output to stdout, or /dev/null.
