new AllTray not friendly for Chrome applications

Bug Description
It seems that the new version of AllTray will cluster the windows by one program together. This makes it unfriendly for "Chrome applications". When I convert a webpage to a "Chrome application" and "dock" it, obviously I just want to dock this single windows, instead of all Chrome windows. I believe people want to treat a "Chrome application" as an application, rather than a webpage. Using the old version of AllTray, I can. But using 0.7.x, it seems to be impossible.
Would you please consider adding an option so that I can choose whether to dock a windows or a whole program?
