Thanks for providing more specifics. I'll have a look at what I can do. If you know how to program, I'd suggest you have a look at the source and see if you can solve some of these problems yourself :)

Regarding new windows coming up underneath - this has already been reported as a separate bug (https://bugs.launchpad.net/ubuntu/+source/alacarte/+bug/89824)
